Charging extra for their fault

I had taken a car on company lease for 5 years in August. While resigning from the Company, as per rule, I paid the balance amount in full and purchased the car from the Company. Subsequently I had applied for change of ownership on March. Since then, I am residing at Pune for my job. Though there were no issue in the document, the series of clerification been asked by Motor Vehicles from time to time for past one and half year which I had met. Now Motor Vehicle is asking to pay 5 year's Road Tax for Aug Aug to process further. On the purchase of the car I had paid 5 years' Road Tax which ended on August. So I applied to Motor Vehicle to waive off 4 years' Tax as the car will be now in Pune and the Motor Vehicles took one and half years to process and there was no fault from my side. But they informed me that I have to pay Two Years' Road Tax for Aug Aug as the process can go long again and also I need to pay Penalty for 1 year which is equal to 1 year Road Tax. Why should I pay for 2012 Road Tax because it is their fault that they took one and half year to change the owner's name.
