Refund for cancellation

PNR - 8459009567, train 2909 from mumbai to delhi, 23rd Jan. Had to cancel tickets 3 hours before scheduled departure of train as it was 22 hours late. Refund rules state :

"REFUND DUE TO LATE RUNNING OF TRAINS

Full fare shall be refunded in case of cancellation of tickets due to late running of trains more than three hours provided that such tickets are cancelled before the actual departure of the trains."

But when I cancelled ticket, I got only 50% refund. IRCTC says its Indian Railways problem and not theirs.

Please suggest what to do
